The bracket for the knockout stages of 2013-14 CONCACAF Champions League is set after the completion of the group stage. The eight group winners have been seeded based on points earned from the group stage, with goal difference used as the tiebreaker and it has yielded three Liga MX vs. MLS match-ups.

There will be three Liga MX vs. MLS match-ups in the quarterfinals.
Toluca is the top seed and will be matched up against the eight-seeded San Jose Earthquakes. Second-seeded Cruz Azul will play Sporting Kansas City and Tijuana, the third seed, will play the LA Galaxy in a what should be the most anticipated quarterfinal tie between two clubs that are a short two-hour drive away. The three Mexican clubs to make the quarterfinals make up the top three seeds and the MLS teams are the bottom three seeds, with Arabe Unido and Alajuelense the other two teams qualifying for the knockout stages.

The winner of Quarterfinal 1 will play the winner of Quarterfinal 4 in the semifinals, with the Quarterfinal 2 winner taking on the Quarterfinal 3 winner in the other semifinal. Like the quarterfinals, the semifinals will be a two-legged tie, as will the final.
